You can skip the two 2D games from 1987 and 1990 if you don't feel like playing games that old. They are included in the main menu of MGS3 (2004). I would start with the first 3D game MGS1 (1998) that was released on PS1. Its the classic one many played first. It has story summaries of the 2D games in the main menu. They are not must reads but are helpful. I recommend watching the briefing that is also in the menu.
